2Global Pharmacopoeia Genome Database is an integrated and mineable genomic database for traditional medicines derived from eight international pharmacopoeias显示文摘Genomic data have demonstrated considerable traction in accelerating contemporary studies in traditional medicine. However,the lack of a uniform format and dispersed storage limits the full potential of herb genomic data. In this study, we developed a Global Pharmacopoeia Genome Database(GPGD). The database contains 34,346 records for 903 herb species from eight global pharmacopoeias(Brazilian, Egyptian, European, Indian, Japanese, Korean, the Pharmacopoeia of the People’s Republic of China, and U.S. Pharmacopoeia’s Herbal Medicines Compendium). In particular, the GPGD contains 21,872 DNA barcodes from 867 species, 2,203 organelle genomes from 674 species, 55 whole genomes from 49 species, 534 genomic sequencing datasets from 366 species, and 9,682 transcriptome datasets from 350 species. Among the organelle genomes, 534 genomes from 366 species were newly generated in this study. Whole genomes, organelle genomes, genomic fragments, transcriptomes, and DNA barcodes were uniformly formatted and arranged by species. The GPGD is publicly accessible at http://gffzzf938e9d610ce4c4ahkf55vcfwfbok6cpp.ffgz.tsg.suse.edu.cn and serves as an essential resource for species identification, decomposition of biosynthetic pathways, and molecular-assisted breeding analysis. 3Allele-aware chromosome-level genome assembly of Artemisia annua reveals the correlation between ADS expansion and artemisinin yield显示文摘Artemisia annua is the major natural source of artemisinin,an anti-malarial medicine commonly used worldwide.Here,we present chromosome-level haploid maps for two A.annua strains with different artemisinin contents to explore the relationships between genomic organization and artemisinin production.High-fidelity sequencing,optical mapping,and chromatin conformation capture sequencing were used to assemble the heterogeneous and repetitive genome and resolve the haplotypes of A.annua.Approximately 5o,ooo genes were annotated for each haplotype genome,and a triplication event that occurred approximately 58.12million years ago was examined for the first time in this species.A total of 3,903,467-5,193,414 variants(SNPs,indels,and structural variants)were identified in the 1.5-Gb genome during pairwise comparison between haplotypes,consistent with the high heterozygosity of this species.Genomic analyses revealed a correlation between artemisinin concents and the copy number of amorpha-4,11-dienes ynthasegenes.This correlation was further confirmed by resequencing of 36A.annua samples with varied artemisinin contents.Circular consensus sequencing of transcripts facilitated the detection of paralog expression.Collectively,our study provides chromosome-level allele-aware genome assemblies for two A.annua strains and new insights into the biosynthesis of artemisinin and its regulation,which will contribute to conquering malaria worldwide.Baosheng Liao Xiaofeng Shen Li Xiang Shuai Guo Shiyu Chen Ying Meng Yu Liang Dandan Ding Junqi Bai Dong Zhang Tomasz Czechowski Yi Li Hui Yao Tingyu Mai Caroline Howard Chao Sun Haitao Liu Jiushi Liu Jin Pei Jihai Gao Jigang Wang Xiaohui Qiu Zhihai Huang Hongyi Li Ling Yuan Jianhe Wei lan Graham Jiang Xu Boli Zhang Shilin Chen 2022Molecular Plant2022,15,8:9
4Application of CRISPR/Cas9 in plant biology显示文摘The CRISPR/Cas(clustered regularly interspaced short palindromic repeats/CRISPRassociated proteins) system was first identified in bacteria and archaea and can degrade exogenous substrates. It was developed as a gene editing technology in 2013. Over the subsequent years, it has received extensive attention owing to its easy manipulation, high efficiency, and wide application in gene mutation and transcriptional regulation in mammals and plants. The process of CRISPR/Cas is optimized constantly and its application has also expanded dramatically. Therefore, CRISPR/Cas is considered a revolutionary technology in plant biology. 5Changes of summating potentials and morphology in theguinea pig cochlea during anoxia显示文摘The dynamic changes in CAP, and EP in the scale media were examined with single micropipet during anoxia and reventilation with oxygen. Also, the morphologic changes in IHC, OHC and synapse were observed in this experiment. It was found that the amplitude of SP and EP values declined with alteration in polarity of these value. The changes in polarity and amplitude of SP followed the changes of CAP threshold induced by anoxia. The histologic examinations revcaled no cvidence of acetylcholinesterase (AChE) alteration in the synapse and no succinict dehydrogenase (SDH) changes in IHC appeared. However, the activity of SDH in the OHC decreased. The results suggest that the polarity and amplitude of SP were influenced passively by the changes of EP value. 6Syringaresinol-4-O-β-D-glucoside alters lipid and glucose metabolism in HepG2 cells and C2C12 myotubes显示文摘Syringaresinol-4-O-β-D-glucoside(SSG), a furofuran-type lignan, was found to modulate lipid and glucose metabolism through an activity screen of lipid accumulation and glucose consumption, and was therefore considered as a promising candidate for the prevention and treatment of metabolic disorder,especially in lipid and glucose metabolic homeostasis. In this study, the effects of SSG on lipogenesis and glucose consumption in Hep G2 cells and C2C12 myotubes were further investigated. Treatment with SSG significantly inhibited lipid accumulation by oil red O staining and reduced the intracellular contents of total lipid, cholesterol and triglyceride in Hep G2 cells. No effect was observed on cell viability in the MTT assay at concentrations of 0.1–10 μmol/L. SSG also increased glucose consumption by Hep G2 cells and glucose uptake by C2C12 myotubes. Furthermore, real-time quantitative PCR revealed that the beneficial effects were associated with the down-regulation of sterol regulatory element-binding proteins-1c,-2(SREBP-1c,-2), fatty acid synthase(FAS), acetyl CoA carboxylase(ACC) and hydroxyl methylglutaryl CoA reductase(HMGR), and up-regulation of peroxisome proliferator-activated receptors alpha and gamma(PPARα and PPARγ). SSG also significantly elevated transcription activity of PPARγtested by luciferase assay. 7Genetic analysis of meio-and mito-gynogenetic stocks of Paralichthys olivaceus with microsatellite markers显示文摘Twenty microsatellite markers (Po1, Po13, Po33, Po35, Po42, Po48, Po56, Po89, Po91, kop6, kop7, kop8, kop12, kop15, kop18, kop21, kop22, kop23, kop26, Po-str1) were used to assess the meiogynogenetic and mitogynogenetic stocks of the left-eyed flounder, Paralichthys olivaceus, which were derived from single pair crossing. Twelve of the 20 loci utilized showed heterozygosity in the female and were mapped in relation to their centromeres in the meiogynogenetic diploid flounder. Microsatellite-centromere map distance, calculated under the assumption of complete interference, ranged from 15.8 cM for kop22 to 50 cM for Po13, Po56 and Po89. Excluding the kop22, the heterozygosities of the rest of the loci were close to 100%, suggesting the occurrence of near complete interference on the chromosome arms that carried these loci. In the mitogynogenetic diploid flounder, each individual showed exact homozygousity and the segregation profiles did not deviate from the Mendelian 1∶1 pattern. The results indicated that there was no lethal gene linked with the loci analyzed. Such high interference accounted for the high recombination rates and large map distances. 8Cloning, expression and characterization of COI1 gene(AsCOI1) from Aquilaria sinensis(Lour.)Gilg显示文摘Aquilaria sinensis, a kind of typically wounding-induced medicinal plant with a great economical value, is widely used in the production of traditional Chinese medicine, perfume and incense.Coronatine-insensitive protein 1(COI1) acts as a receptor in jasmonate(JA) signaling pathway, and regulates the expression of JA-responsive genes in plant defense. However, little is known about the COI1 gene in A. sinensis. Here, based on the transcriptome data, a full-length cDNA sequence of COI1(termed as AsCOI1) was firstly cloned by RT–PCR and rapid-amplification of cDNA ends(RACE) strategies.AsCOI1 is 2330 bp in length(Gen Bank accession No. KM189194), and contains a complete open frame(ORF) of 1839 bp. The deduced protein was composed of 612 amino acids, with a predicted molecular weight of 68.93 k Da and an isoelectric point of 6.56, and was predicted to possess F-box and LRRs domains. Combining bioinformatics prediction with subcellular localization experiment analysis, AsCOI1 was appeared to locate in nucleus. AsCOI1 gene was highly expressed in roots and stems, the major organs of agarwood formation. Methyl jasmonate(Me JA), mechanical wounding and heat stress could significantly induce the expression level of AsCOI1 gene. 9Amplitude recruitment of cochlear potential显示文摘Intracellular recordings were made from outer hair cells (OHC) and the cochlear microphonics (CM) were recorded from scala media (SM) in three turn of guinea pig cochlea, the compound action potential (CAP) were recorded at the round window (RW) before and after the animal were exposed to white noise. The results suggest that the nonlinear properties with 'saduration' of input/output (I/O) function of OHC AC recepter potential and CM were founded; the nonlinear properties with 'Low', 'Plateau' and 'high' of CAP also were investigated. After explosion, the threshold shift of CAP has about 10 dB. The I/O of OHC responses and CM were changed in a linearizing (i.e., nonlinearity loss), the 'plateau' of I/O CAP disappeared and the growth rate of CAP amplitude were larger than before explosion. The response amplitude recruitment of OHC appears to result from reduction in gain (i.e., hearing loss); It was due to the nonlinear growth function of OHC receptor potentials was changed in linearzing that the basilar membrance motion was changed in linearizing. Since intensity coding in the inner ear depends on an interactions of nonlinear basilar membrance and nerve fibers. 10Abnormal augmentation of the receptor potential and morphology changes of guinea pig's cochlea induced by Cisplatin显示文摘To investigate the characteristics of cochlear microphonic (CM), summating potential (SP) and compound action potential (CAP) and morphology changes of outer hair cells (OHCs) and inner hair cells (IHCs) after OHCs were selectively damaged by acute cochlear perfusion of cisplatin. Dynamic changes of CM, SP and CAP were recorded from the scala media of the third turn of the guinea pig’s cochlea during Cisplatin perfusion into the whole cochlea for 2 hours. The results indicated that after one hour of the perfusion, the amplitude of CM, SP and CAP decreased at stimulus intensity < 60 dB SPL, while the amplitude increased at stimulus intensity > 70 dB SPL, as compared to those examined before perfusion of Cisplatin (the average of CM increased by 3.6 mV at 90 dB SPL, average of SP increased by 1.6 mV at 120 dB SPL, average of CAP increased by 0.23 mV at 90dB SPL). After two hours of perfusion, the amplitude of CM, SP and CAP decreased in all stimulus intensities. The staining of Succinic Dehydrogenase (SDH) was weak in OHCs, while the stain ing of IHCs remained normal. transmission electron microscopic examination of organ of Corti showed varieties of morphological changes in OHCs, such as nucleus chromosome disappear, mitochondria denaturalization and number reduction, while the structure of IHC appeared normal. SDH staining showed normal staining pattern in both IHCs and OHCs when the cochlea was perfused with artificial perilymph for 2 hours. The abnormal augmentation phenomenon of CM and SP may be induced by the abnormal control of Ca++ in IHCs and OHCs. 16Natural Fostering in Fritillaria cirrhosa: Integrating herbal medicine production with biodiversity conservation显示文摘Protected areas are generally regarded as a power tool to conserve biodiversity.Nonetheless,few protected areas could address three crucial problems simultaneously,namely funding,public participation and rural living.Here,we introduced a new protective approach,Natural Fostering,which integrated herbal medicine production with community conservation.The principles of Natural Fostering adopted species–species interaction at community level.Most effective chemical components of herbal medicine are derived from such interaction.Fritillaria cirrhosa was selected as an economic botany,one of herbal medicines,to carry out Natural Fostering.Community habitats,herbal medicine production,funding and income of local family were investigated to verify the feasibility of Natural Fostering for biodiversity.We found the density of plant populations and the annual average personal income of rural people increased.F.cirrhosa production could provide sufficient funds for sustainable conservation.Local people gradually changed their life style of wild collection and overgrazing,instead of herbal medicine production.The fostering area set up a good sustainable economic cycle.Natural Fostering can be presented as an effective and pragmatic way to conserve biological diversity and sustainable utilization of traditional medicinal resources.Xiwen Li Jingyuan Song Jianhe Wei Zhigang Hu Caixiang Xie Guoan Luo 2012Acta Pharmaceutica Sinica B2012,2,1:1

20A chromosome-level genome assembly for Dracaena cochinchinensis reveals the molecular basis of its longevity and formation of dragon’s blood显示文摘Dracaena,a remarkably long-lived and slowly maturing species of plant,is world famous for its ability to produce dragon’s blood,a precious traditional medicine used by different cultures since ancient times.However,there is no detailed and high-quality genome available for this species at present;thus,the molecular mechanisms that underlie its important traits are largely unknown.These factors seriously limit the protection and regeneration of this rare and endangered plant resource.Here,we sequenced and assembled the genome of Dracaena cochinchinensis at the chromosome level.The D.cochinchinensis genome covers 1.21 Gb with a scaffold N50 of 50.06 Mb and encodes 31619 predicted protein-coding genes.Analysis showed that D.cochinchinensis has undergone two whole-genome duplications and two bursts of long terminal repeat insertions.The expansion of two gene classes,cis-zeatin O-glucosyltransferase and small auxin upregulated RNA,were found to account for its longevity and slow growth.Two transcription factors(bHLH and MYB)were found to be core regulators of the flavonoid biosynthesis pathway,and reactive oxygen species were identified as the specific signaling molecules responsible for the injuryinduced formation of dragon’s blood.Our study provides high-quality genomic information relating to D.cochinchinensis and significant insight into the molecular mechanisms responsible for its longevity and formation of dragon’s blood.These findings will facilitate resource protection and sustainable utilization of Dracaena.Yanhong Xu Kaijian Zhang Zhonglian Zhang Yang Liu Feifei Lv Peiwen Sun Shixi Gao Qiuling Wang Cuicui Yu Jiemei Jiang Chuangjun Li Meifang Song Zhihui Gao Chun Sui Haitao Li Yue Jin Xinwei Guo Jianhe Wei 2022Plant Communications2022,3,6:0
